Quatorze ans après avoir vaincu le guerrier immortel Himuro Genma et contrecarré les plans maléfiques du Shogun des Ténèbres, Kibagami Jubei continue d'errer dans tout le Japon en tant qu'épéiste sans maître. Au cours de son périple, il rencontre Shigure, une prêtresse qui n'a jamais vu le monde en dehors de son village. Mais lorsqu'un groupe de démons détruit le village et tue tout le monde, Jubei devient une cible de choix après avoir acquis le Joyau du Dragon - une pierre d'origine inconnue. Pendant ce temps, Shigure, accompagné du moine Dakuan et d'un jeune voleur nommé Tsubute, se rend au village de Yagyu. Et avec deux clans de démons qui traquent Shigure, Dakuan doit à nouveau s'attacher les services de Jubei pour protéger la Prêtresse de la Lumière.
