Estamos na época Edo e dois clãs de ninjas, os Hiruko que estão condenados a viver na escuridão e os Kimon que lutam só para alimentar a sua sede de poder e a sua ganancia, lutam pela posse da lendária ''Pedra do Dragão'' e pela ''Senhora da Luz'', a única capaz de invocar os poderes da ''Pedra do Dragão'' e de revelar o grande tesouro à muito tempo perdido.Os Hiruko procuram a salvação do seu clã e a continuação da sua dinastia à muito remetida para as trevas, apanhado no meio desta disputa está Jubei Kibagami, um ninja mercenário sempre pronto a vender os seus serviços em troca de uns trocados ou mesmo por nada. Para um ninja mercenário, por vezes até é um homem com muita consciência e alguns valores morais.
