뜻밖이지만, 세계는 이미 멸망했다. 죽은 지구의 모든 것이 시계장치로 재현 • 재구축된 세계 클락워크 플래닛 학교 성적은 안 좋지만, 기계에 관해서는 강한 소년 나오토의 집에 어느 날 하늘로부터 검은 상자가 떨어져 내리고, 나오토는 그 안에서 기계 소녀 류즈를 발견한다. 류즈는 과거에 한 차례 수명이 다했던 지구를 태엽장치로 복원 시켰다는 전설적 시계 기술자 Y가 남긴 기계인형으로 나오토는 그녀와 함께 다시 멸망의 시계바늘이 돌아가기 시작한 지구를 구해야 하는 운명에 처한다.
